Harm and Mac investigate the discovery of a skeleton found hidden aboard a decommissioned aircraft carrier that is being cut up for scrap, and learn it is all that remains of a long-missing JAG officer.

The top female gunship pilot at the Yuma Marine Base is charged with disobeying an order to stop "fraternizing" with her crew chief, a married, enlisted man. Mac is assigned as prosecutor and Harm is set as Susan's defense attorney.

Concerns regarding the mysterious disappearance of a fully armed Navy F-14 during a storm lead Harm's investigation to consider such diverse scenarios as pilot suicide, terrorism, the Bermuda Triangle curse, or UFO interference.

Having just stabbed a man on a street-corner, Willie, a wheelchair-bound former Vietnam POW arrives at JAG headquarters to report "a 30-year-old murder" which he's just committed. Willie relates that while imprisoned he knew Harm's father.

Harm, Mac and Bud board an aircraft carrier in the Sea of Japan to investigate the accidental shooting down of a North Korean civilian airliner by Navy jets.

Harm and Bud investigate the crash of a Marine helicopter whose dead pilot is being blamed for the incident. They discover the chopper seems to have been hit by some form of UFO. Government security officials want to maintain a cover-up at all costs.

Harm is arrested by the FBI for the murder of Konaplanik, a Russian who was selling Harm supposedly accurate information about his missing father's whereabouts. The killer turns out to be Col. Tomashevsky, a Russian agent.

A woman Navy ensign shoots and kills a Turkish colonel; she claims self-defense.

With help from Harm, Mac, Harriet, and Bud, Admiral Chedwiggen investigates the apparent suicide of his mentor, Admiral Clancy, who allegedly shot himself while on a hunting trip. Harm and company ultimately uncover who the killer was.

Mac and Harm are assigned the task of defending a young Marine whose frustration at being unable to wrest custody of his son has led to his being court-martialed for dereliction of duty.

Harm takes Josh on a weekend cruise for Navy families aboard a frigate. When the frigate is taken over by terrorists who intend to fire missiles at Cuba, Harm and Bud take matters into their own hands to stop the evil plot.

An Army forensic pathologist joins forces with Harm, Mac, Bud and Harriet as they try to verify that newly unearthed human remains are those of a heroic Navajo "code-talker" who had been missing since WWII.

Harm is held captive by Palmer, a renegade government agent with whom he had crossed swords a few months ago. While Palmer prepares a life mask so he can pass for Harm, he explains his plans to assassinate the key witness in the trial.

With evidence that his missing father could still be alive in, Harm convinces the Admiral to give him time off so he can go to Russia. In Moscow, they are questioned by Mark Falcon, the KGB agent who had stolen a list of POW's earlier from Harm.
